Hi,

I would like to be able to copy my joomla directories into a subdirectory on my website and install the new version of joomla over it and test joomla in the subdirectory and if works copy it to my production root directory.

I have created my first archive! How do I extract it into the subdirectory?

You need to go into your View Backups screen, select the clone you want to use and click 'Clone it!', provide your ftp details to that subdir location, even if it's the same site!
The script will move the clone and you will be taken to a configuration screen to finish the process!
