Can the Desktop tool be used to Upgrade a Joomla site?
Also, my partner and I are developing several site packages with different templates and add-on's. It would be great if we could select the package to install. Would this be possible?

Hi there! Yes, JoomlaDesktop can be used to upgrade Joomla!
Second, for the mod you need with custom templates and modules i would suggest you try JoomlaCloner, http://www.joomlaplug.com/Tools/JoomlaCloner/JoomlaCloner_-_Joomla__Backup_and_Restore_component.html , it's a Joomla component and tool that will help you create custom clones of any Joomla and then with the help of the restore script you can move them anywhere!
