I am unable to get the restore working:

Connected to localhost, for user johninja, starting transfer...
Files transfer finished!
Permissions restored to their initial value...

Files succesfully copied to /public_html/ on localhost using FTP

Warning: fopen(/home2/johninja/public_html//configuration.php) [function.fopen]: failed to open stream: Permission denied in /home2/johninja/public_html/Joomla.Cloner.php on line 722
Unable to write to configuration file /home2/johninja/public_html//configuration.php... Aborting...

You seem to have an issue restoring the configuration.php file, please open a ticket and send us your ftp details to the restore location
