One question before moving site.. 5 Months, 1 Week ago  
One of the files in the joomla folder is the configuration.php which has a lot of information about paths to certain areas. My question is will JoomlaCloner rewrite this file with the new paths or does that have to be done BEFORE making a backup and cloning?

You won't need to change anything. Joomla Cloner will handle everything for you. It's a great utility.

JoomlaCloner will automatically update the Joomla main configuration file after the files are restored on the new host
