XCloner is not backing up my files properly. I click generate backup, and then continue, then I choose click here to continue and the page comes up listing all the files. at the bottom of the page it says All done! Manual Backup process finished! Click here to continue. so I click this link and it shows all the backups. However, it has not backed up properly, it has back some files up, but acertainly not a whole website. Not sure what's happening

I would advise setting the "Files per session" config option to 100 in your XCloner Config -> System tab and also using a ftp client to verify the backup content!
If you still have issues, i would advise opening a support ticket to help you, send us your XCloner and Joomla admin details

One more thing, make sure the "Backup Start Path:" config option points to the correct directory you want to backup, by default it will only backup the XCloner directory
